- Spectrum Fusion (2009): Combines several tandem mass spectra of the same peptide, acquired under different conditions or charge states, into one fused spectrum before de novo sequencing, which raises the success rate over sequencing any single spectrum.
- SILAC group de novo (2023): Algorithm for peptide de novo sequencing from a group of SILAC-labeled MS/MS spectra.
- Cumulative MS score (cMS) (2025): Scoring framework that accumulates evidence for a residue across repeated injections rather than scoring one spectrum at a time, to make de novo annotation robust enough to read VH/VL and CDR sequences out of a POLYCLONAL antibody mixture.
